KZ650. Crossed wires and engine out of phase?

Id been having a problem with my KZ650. Backfiring and pipes 1 & 2 being cold. Turns out my brother, who was helping with the bike, mixed the cord order. it has dyntek coils and he had the left coil going to cylinders 1 and 2 and the right coil going to cylinders 2 and 4.
I corrected it and not the bike wont start properly. A friend said something about the bike now being "out of phase."
Does this sound logical, and how can i correct it?

As I said before 1 coil does plug 1 & 4, the other does plugs 2 & 3.
If it's "out of phase" you just need to reverse the coil feeds where they join the loom. Alternatively swop the feed wire on the coils, whichever is easier.
Out of phase means plugs 1 & 4 are firing when 2 & 3 should be and vice versa. Swopping the trigger wires over will put it back "in phase"

Thanks! I was on the phone with a Dynatek rep earlier.
He told me to take wire on cylinder 2 and put it on 1 cylinder and put the 1 onto 2 and do the same with 3 and 4. He also suggested the loom thing too. Do you agree with the 2 to 1 and 4 to 3 wire swap to fix the problem?

I assume you mean plug caps? And yes that would also work If the ht leads are long enough to accommodate this. Frequently they are not.

Yes the plug caps. My wires are long so it will work. What is the theory behind doing this? How does it fix the phase issue?

One coil feeds 1 - 4 cylinders and the other 2 - 3 .
If the bike won't start then either switch the LT feed wires from the ignition or swap the HT leads over to the other cylinders.

The diagram shows 1 coil feeding 2 cylinders NOT cylinders 1 & 2 or 3 & 4. Diagrams are drawn for simplicity not positional accuracy.
As I, Rob (zed1015), and dynatek have told you 1 coil supplies cylinders 1 & 4, the other does 2 & 3.

Secondly, this post makes no sense. You can't have two plug leads both going to cylinder 2. Correct your information and then maybe someone can help you.

This is what im not understanding:
The diagram Warren attached shows one coil feeding cylinders 1& 2 and one feeding 3 & 4. According to Dynatek, thats not how it works. The Left Coil feeds 1 & 4 and the Right Coil feeds 2 & 3.
One coil feeds cylinders 1 - 4 and the other 2 - 3.
HT ( high tension) refers to the plug wires and LT ( low tension) to the wires from the ignition to the coils.
