Hello, I have decided to remove the air box and put air pods instead. Phil at zpower has advised that I don't need to change the jets so will see how it runs first. The question is what do I do with the air system from the cam covers that runs to the air box. Any help appreciated.

I'm surprised Phil has given you that advise which is incorrect.
You need to fit air corrector jets (see link below) and go up a couple of sizes from stock on the main jets.
ALL other settings remain stock.
Pods must be quality free flowing K&N,S&B,APE, RamAir or Unifilter and not cheap chinese items.
Air corrector jet kit.Kawasaki Z1,Z650,Z900,Z1000,Z1R.MK2, MIKUNI.LEDAR.PODS.K&N | eBay
For the air system you can remove all the hoses and either connect the two caps on the cover with a short piece of hose or just blank them off.

Good to see the website working again. Thanks for all the advice. I ordered the pods from Phil, so I would think they must be the proper brand. Have not had a chance to open the box yet. I was also surprised that I was told to try them with stock jets first to see how it runs. I will order the correct jets and do the upgrade at the same time. Good advice on the air system, although one question, what do you do with the vent at the back of the engine with 90 degree angle which attaches to the bottom of the air box.

 although one question, what do you do with the vent at the back of the engine with 90 degree angle which attaches to the bottom of the air box.
I always run a hose up to about the height of the cam cover and zip tie it to the frame.
You can then leave it open ,fit a small breather filter or even run it into a catch tank.
Running the hose high reduces amount of oil mist making it that far up.
Some people just stick a breather filter straight on to the breather vent but the soon get soaked in oil..

Disagree with Phil (as the airbox is tuned to supply an even air flow to every CV carb) but let us know how it works (or doesn't).

I rang Phil again after the advice from you guys and he said I should just try the pods on the bike first to see how the bike runs before changing any jets so I thought I don't have anything to lose. 
The engine had not run since i done complete carbs cleaning and replace all the jets with rebuild kit from Phil. Also, done all the valve shims, some needed changing. Adjusted the cam chain tensioner. Done the pods today and it started straight away. The engine, when idling sounds the best it has every sounded but as soon as you twist the throttle you can hear big suction of air from the cabs and it wants to cut out.
Definitely need to sort out the carb rejecting. So I am expecting it to be as was suggested before. Air correction and main jet.

Which rebuild kits did you buy ?
Unless physically damaged any internal brass components should remain original and if not then replaced with genuine Mikuni in the first instance or  Keyster items if Mikuni is not available.
All that ever usually need replacing is the float valves, gaskets, 'O' rings and choke plunger seals.

Do you have a link for those.
I have never seen a Genuine Mikuni manufacured rebuild kit for these VM/SS carb banks and i rebuild these regularly.
