Good. Trying to rule out items.

Have you tested voltage at the coil primary. Most bikes it a red/yellow. Not sure on yours. It needs to be close to battery voltage.

coil is good.  (just replaced a bad coil, and then bad plug boot due to ohms not reading right.
voltage through the coils reading on spec as well.

Great. General things to check.
  1. plug condition? ​​​​​​
  2. when it’s running any blue smoke? Oil burning?
  3. Fuel filter clean and gravity type?
  4. fresh fuel?
  5. Engine and battery have good clean ground?
  6. float levels in the carbs set?
  7. carb holder boots soft, no cracks and hose clamps tight?

plug condition is new 
black smoke when choking out, at 3.5k rpm
filers are clean (added inline when first started build), yes,  gravity fed.
fresh fuel Premium
good clean ground
one is kind of stiff, but still flexable, second soft,  no holes or cacks, clamps tight and secure.

Please describe how it or it does not run at 3.5k. You mentioned black smoke when it “choking out” at 3.5k. That’s an indication of overly rich. 

EDIT, is it possible vibration is causing the choke lever to move to the on position?

will try to get a video in a few minutes.  The choke is not moving back up to On.  
It is not THICK black smoke,  can almost see in video, but can hear what happens when I go on the throttle...
